Here’s 3 you might like:

The New York Historical Society. It has a large permanent collection of Tiffany lamps which are just so pretty.

The Brooklyn Museum is not small but usually very quiet. It’s right next to the Botanic Gardens which are very beautiful and starting now it’s cherry blossom time.

The Jewish Museum is housed in a beautiful historic mansion.

I’ve already mentioned the Brooklyn Museum but I was there today and there’s a big new exhibit of Andy Warhol and his relationship to the Catholic Church. Surprisingly Andy was quite religious and attended church services almost every week. So most of the work on display reflects this but he certainly puts his own spin on things.

Museum of Sex and it's pretty small and only takes about an hour or so to go through.

The 9/11 museum and memorial for sure.

I like the Interprid.   It's cool if you like space and air type museums.

One I really like that you never heard anything about is the Frick mansion

The Moma you can go through in a couple hours.

The Frick is an amazing place.  Closed for a complete renovation of the house (new HVAC, opening part of the second floor).  Currently, the collection is on display on Madison Avenue in the old Whitney.  Interesting because you can see the collection in a different way than when it was in the house.

The Cloisters has part of the Met’s collection of Medieval art displayed in a building that simulates (and in some cases actually uses) the architecture of the time. Evocative atmosphere, nice garden elements, and great views of the Hudson and Palisades.

Should probably be at the head of the list of most over-looked (by NYers and tourists both) most exquisite cultural treasures in NYC.

I also recommend The Tenement Museum, and The Cloisters. 

I’d add the following to the list: 

• New York Transit Museum
• Museum of Chinese in America
• Merchant’s House Museum
• Rubin Museum of Art 

The Morgan Library & Museum should also be on your list. Check what exhibits are happening during your visit - there’s currently a centenary exhibit on Joyce’s Ulysses that I really enjoyed. 

Editing to add one more - it’s a bit of a schlep, but if you’re into photography, it’s worth a visit to the Alice Austen House on Staten Island. Plus, it’s also now an LGB landmark. If it’s a sunny, nice day the trip on the ferry can garner you some great pics too!
