I travel through Newark all the time. I always take the NJ transit from Penn Station to the Air Train. Terminal A is only a pain in the ass because you need to board a bus after the Airtrain to complete the journey. You simply need to allow an extra 10 to 15 minutes to your alloted travel schedule. You can also walk there. It's about a 12 minute walk from the last functional Air Train Station to Terminal A. Both are minor inconveniences compared to getting stuck in vehicular traffic.
