There's a couple of very good choices here! You could always stay in New Jersey. There's some very good (and by New York standards) inexpensive Hotels in Secaucus, Jersey City or Weehawken. (The one in Weehawken is literally at the entrance to the Lincoln Tunnel and is a short ferry (or bus) ride from the City. There's two hotels that recently opened in the Newport section of Jersey City. That's near the entrance to the Holland Tunnel and at the Newport/Pavonia stop of the PATH subway system which connects New York with New Jersey. (There's also a Hilton at that's connected via a covered walkway to Penn Station in Newark. (That's a major stop for both AMTRACK and New Jersey Transit and is the last New Jersey stop on PATH.) A friend stays there whenever he's in the area.)
